Nel 2154 una compagnia interplanetaria terrestre, la RDA, intende sfruttare i giacimenti minerari di Pandora, luna del gigante gassoso Polifemo, appartenente al sistema stellare Alfa Centauri.

Pandora è un mondo primordiale, ricoperto da foreste pluviali, con alberi alti anche fino a trecento metri, ed è abitato da varie creature, tra cui degli umanoidi senzienti chiamati Na'vi, alti mediamente anche più di tre metri e con pelle blu striata. L'aria del satellite non è respirabile dagli umani se non impiegando maschere filtranti, pertanto gli scienziati hanno sviluppato degli avatar, corpi ibridi genetici tra umano e Na'vi privi di coscienza propria: attraverso un'interfaccia mentale un uomo può collegare la propria coscienza alla creatura, immedesimandosi e controllandola esattamente come se fosse il proprio corpo. Tale collegamento è possibile solo quando l'essere umano cade in una sorta di coma all'interno di una speciale capsula tecnologica.

La RDA vuole sfruttare il satellite principalmente per l'unobtanium, un cristallo ferroso che ha la capacità unica nella galassia di fungere da superconduttore a temperatura ambiente, e che probabilmente possiede il più forte campo magnetico conosciuto tra i metalli; il suo sfruttamento potrebbe risolvere i gravi problemi energetici che assillano la Terra da decenni, ed i più abbondanti giacimenti si trovano maggiormente proprio o in luoghi inaccessibili o di particolare importanza per tutta la specie dei Na'vi come ad esempio i Monti Alleluia o sotto l'insediamento del clan Na'vi degli Omaticaya. Mentre la via diplomatica battuta dalla dottoressa Grace Augustine sembra non portare frutti, il colonnello Quaritch ed il dirigente Parker Selfridge preparano un attacco militare.

Nel frattempo, l'ex marine invalido Jake Sully viene chiamato a sostituire il fratello Tommy, ucciso durante una rapina. L'uomo era uno scienziato e l'avatar che avrebbe dovuto guidare era stato realizzato appositamente con il suo codice genetico, e quindi solo Jake, essendo il suo gemello omozigote, avrebbe potuto guidarlo. Jake ignora ogni cosa su Pandora e sui Na'vi, ma lo entusiasma la possibilità di poter tornare a camminare, e accetta il patto offertogli dal colonnello: un'operazione per riavere le sue gambe, in cambio di informazioni per l'attacco.

Durante una spedizione nella foresta, Jake entra in contatto con Neytiri, guerriera Na'vi che vede su di lui i criptici segni della volontà di Eywa, la divinità venerata da Na'vi. Jake si dichiara intenzionato a conoscere i loro usi e costumi e nonostante la diffidenza del guerriero Tsu'tey, Jake viene accompagnato da Neytiri nell'apprendere il suo popolo e il loro rapporto empatico verso le creature di Pandora, un fenomeno che secondo Grace nasce da un legame biochimico tra le radici di ogni albero, che unisce come fossero sinapsi.
